There are pros and cons to everything. There simply is not much more than 19K overlapping transversion SNPs between the samples genotyped by commercial outfits and the datasets. I have already posted all the reasons I wanted to use transversion only markers with this calculator.

The fact that NW Europeans get Croatian or Hungarian in 1st position simply means the allele frequencies for Croatians Hungarians and English are very similar for the 19K transversion markers sampled. If you were ever to go to such a high k level in order to break up Croatians Hungarians and English, you will probably see that the FST between those signals are very small. So yes, sampling more markers may do the trick here, but as previously stated this was not a goal of this calculator. Rather it was calculate percentages of CHG NAF and other components using transversion markers.

Users will be able to compare their results from this calculator with my next calculator which uses about 45K transition and transversion markers.

Results from Kurd's original preliminary K14 analsys, there are three less clusters (which explains the rather large distances), but I tried my best to allocate the percentages to match the clusters in Eurasia K11 CHG-WHG. I did this one out of curiosity to see what results I'd receive for the non-calculator version.

Something similar happened with your K=14 Neolithic calculator (I was too busy (and there were issues that even now persist with my laptop) to look into it much or shine some light on the issue at the time, apologies. But is this because I'm your main reference sample for Somalis or something or because you use me in your main run?):
I think it's because the somalis used in this run are from Garissa,Kenya. They might have some nilotic or Borana admixture.I and most somalis I match with show CHG and NAF although slightly less then the ethiopian jews.I however don't understand why you don't show any since you seem to be a standard somali like me.

Even if this is not the case; I really wish people would cease with using these George Ayodo acquired Kenyan Somalis because they are indeed somewhat "not representative" of Somalis in that some of them seem Borana admixed (not Nilotic or Southeast African Bantu admixed however). Kurd, could you use me alongside like 10 other Somalis whose raw data I can email you (including Drobbah's) from now on in your main dataset? It always annoys me when I see this Kenyan Somali set as their results can be skewed... Even if they didn't skew this result and Somalis are not at part "CHG"; point still stands. Using me, Drobbah and these other Northern Somalis I have will prove much more representative for all future tests.

Reason I'm curious is because the picture your results are painting is very interesting for the time being in that it makes Somalis seem like (as some other sources have somewhat done) some sort of "isolate" in the Horn (a representation of its older diversity before influxes from perhaps more north in Northeast Africa a few thousand years ago that affected Agaws and later South Arabian influences that affected Ethio-Semites / Habeshas). And in this case it looks as though the West Eurasian in Somalis by your results is entirely "Southwest Asian" / "Near Eastern" related whilst the later influences in Agaws (Beta Israel + Xamir) & Habeshas are also mostly this but also acquired something Somalis by your results supposedly lack which would be CHG-related ancestry.

The case is similar-ish in respect to aDNA and our African ancestry:

Ancient DNA like Mota is making it seem all the more that Somalis likely lack Omotic-related influences entirely and any affinities we display for Omotics is likely something to do with sharing some pre-historic (perhaps pre-historic AA migration related?) ancestry with them and instead as the below PCA implies:

-we (Somalis) look more like a crossing between West Eurasians & South Sudanese-related peoples (as in the non-West-Central African / "Niger-Congo" related ancestry in groups like Dinkas) whilst Habeshas look more like a crossing between West Eurasians, Omotic-related peoples (Omotic itself looking to be; Near Eastern/Southwest Asian-related + African Hunter-Gatherer-related + A sort of East African element mostly the same as or somewhat distinct from the EA element in the South Sudanese) and South Sudanese-related peoples.

Now, the plot seems like it's thickening even more and we're a bit distinct from the likes of Habeshas and Agaws in terms of West Eurasian ancestry where perhaps the big picture for now (we really really need more aDNA...) may just look similar to this:

    Somali:

    ~40% Southwest Asian-related
    ~60% South Sudanese-related

(tend to straddle between 35-45% West Eurasian)

    Borana Oromo:

    ~35% Southwest Asian-related
    ~20% Omotic-related
    ~45% South Sudanese-related

(tend to straddle between 30-40% West Eurasian)

    Xamir Agaw:

    35-40% Southwest Asian-related
    5-10% CHG-related
    ~10% Omotic-related
    35-45% South Sudanese-related

(tend to straddle between 40-50% West Eurasian)

    Habesha:

    35-40% Southwest Asian-related
    10-15% CHG-related
    10-15% Omotic-related
    30-45% South Sudanese-related

(tend to straddle between 45-55% West Eurasian)

The Sheikh thinks this might be somewhat close to the truth (might be more complicated and Somalis have just a little CHG-related admixture but we'll see) and that this is for now (we really really need more aDNA to make things clearer) the ultimate "distinction" between these closely related populations. Just wanna make sure I'm not jumping the gun in thinking so...

My opinion based on what I have seen in my analysis which I would categorize as still preliminary, is that Somalis lack input from later back into Africa migrations that others like of Ethiopian Jews and some of the groups you mentioned have. I will be removing E African groups from my next run. Your admixture will thus be allocated between W African SW Asian and other components.

With regards to CHG, I have found absolutely nothing yet to contradict Jones et al findings that they are Basal Eurasian derived and share the most drift with the likes of Neolithic Anatolian Farmers. I believe groups related to Satsurbila split off from Basal and migrated into the Caucasus, where they remained isolated for a long time before they interacted with other groups.

With regards to the relationship between CHG and ANE (MA1), I don't yet see anything in any formal stats to support any input from MA1. I will be doing more analysis though using Dstats, f3, and qpAdm, and focusing on shared drift comparisons with Ust and other old non Africans.
